not officially, but it is thought that they still exist (look at the size of most ships's doors, like Botanica's Ship in Beast Machines)
Also in Beast Machines again(best reference point for Cybertron in the Beast Era) some Autobot bodies are seen in the scrapyards, killed by Megatron's drones
Several of the Autobots, like Ironhide, Silverbolt and Prowl were reformatted as Maximals
And in 3H's Beast Era comics it shows that alot of Autobots existed, some just went smaller for fuel efficiency etc (3H's series is considerred canon, but is also probably a different universal stream to that of the TV series' or the IDW comics)

So the Great Upgrade wasn't mandatory then. I always assumed the entire population sort of 'evolved' to a new generation called "Maximals". Kind of like F-150s and Hummers being wiped out by Prius' and Civics. Then I read something recently that made me wonder how are there so many Autobots in the post-Beast Machines Cybertron. Your answer makes a lot of sense I suppose.

I suppose they left out the details because A- the writer hadn't seen G1
and B- perhaps they wanted it to be left up to the imagination. I quite like the fact it's mysterious and open to interpreatation, and you can do whatever the heck you like in fics. For example, I have Ultra Magnus, Perceptor and Soundwave still living on Cybertron (plus one more of my own).

Somewhere in the depths of 3H's "The Wreckers" comic line, I recall a Wiki referring to a page in which Rodimus was debating with an emo Arcee about going ahead and getting "the maximal upgrade." Eventually that story led in to the Universe story line, which is more-or-less a sequel to Beast machines. So I'm with Aesir: some autobots stayed in their autobot form, while others voluntarily took the upgrade and became maximals. Mind you, I'm known to try and mash cartoon and comic lines together, which doesn't always work. This time though, I can't help but point at a scene in which post BM Cheetor goes fan-boy over meeting Rodimus, so I use that as my excuse to plug the story lines together this time. *shrugs*
